MacOS X will index your PDF files for you, so you can search for them
using Spotlight (either the general spotlight icon in the top right
or in a specific directory from a finder window). You can tag your
pdfs using the Spotlight comments on the file, these too will be
indexed by MacOS X (press Command-I to get the info on the file, then
just below the filename, you’ll find the comments section). In
regards to the bookmarkability, both Preview and Acrobat (Reader) use
a very similar way of doing things, and I don’t like it that much
either, but it seems to be all there is. If there had been a
fantastic PDF reader that could rival Preview or Acrobat, I bet you
would have heard from it already
